This is going to sound really stupid, please bear with me!
I have mhclan.us.to running Ultra, and currently I’m just testing things out to see how they work. I was stripping everything away to see what I can and can’t play with and I noticed in the header it automatically links to one of my pages. How do I stop it from making that link, or choose which pages are listed in the header?

If you’re asking about the menu on the right, you can go to Appearance > Menus and create a custom menu. Once saved you can assign your new menu to the theme’s Primary Menu location. For a little more on menus, please, see: http://purothemes.com/documentation/general-wordpress/menus/.
A quick reminder that all WordPress themes completely overwrite their own folder during theme updates. If you’re making code level edits, those ideally need to be done from within a child theme. If you need assistance with that, please, let me know.
Actually, I think you misunderstood me. So I included some pictures.
My site in the first picture, page link is on header, I want it removed, I put a red box around it, and my menu settings in the second picture, as you can see, no menus exist:

Never mind, figured it out, made an empty menu and put it there, now blank.
